When the marked chain links are lined up with the dots, this locks in the timing. IMO, your symptoms can be explained by the timing being off. For a twin cam, humm, if one is off and the other is on the money should most likely be a power loss on one cylinder, may be kinda like a under load miss, possibably. Rotate the engine by hand and observe when #1 or # 6 is on overlap. On say # 1, watch the exhaust valve close and the intake start to open.
